So I logged in yesterday 
and.. my Manteel,HQ weskit, All HQ ele staves, Pent rope, amemet mantle +1, Dusk gloves/feet,maneater,woodvilles axe are gone!

I also just came back to FFXI, and all of my non-EX gear is missing as well. I put in a gear recovery request with POL, which apparently you're allowed to do once ever. Hopefully everything comes back, but they have to lock my account down for a week while they do the restore 
You may want to try the same thing as far as getting your stuff back.
